I know our insurance will pay the supplemental amount straight to the shop. I think waiting for the supplemental to be paid will be best. It's one of my first experiences dealing with insurance so I wasn't sure what to think
Last time I did get try to get it in writing through the USAA claim message center... I went looking for their response just now:

Hello, I received this check in the mail on Saturday. I have made an appointment with my chosen shop but they are unable to see me until July 12th. They are going to give an estimate because my understanding is they need to see if they find any more damage, so if they amount totals to more than my current estimate, we have to bring it to USAA to be approved before repairs are made. What is the best course of action for me with the check? Shall I hold onto it without depositing it, or deposit it into my account while I wait until the car can be repaired?

The choice is completely up to you. You can hold onto the check and endorse it to the body shop. A lot of people like to deposit the check, then pay with a credit card so they earn reward points.
